Ok, after watching this movie numerous times, I can't figure out what the heck is going on here. Preston keeps nodding back and forth with this guy. The guy gives a kind of "no" nod when Preston takes the gun and a "yes" one when he hands it back. What are the two trying to convey here?

That guy is one of the people Preston saved from the sweeper team in Sector 7. He thought he was helping them escape, however Brandt and another sweeper team were waiting beyond the door. Brandt wanted to see Preston commit the executions, but the guy nodded "no", probably because he didn't yet know that Preston was a sense offender (they were too busy running and being lined up to witness his awesome beat-down sequence.) Preston handed Brandt's gun back to Brandt (or did he...?), to let him know that he was no longer a slave to the Tetra-Grammaton.
There's a lotta stuff to be interpreted in this movie. There's a lot of things that are implied. You really have to pay attention. WATCH the movie. Don't just watch it, but WATCH it.

I had the same problem understanding this, but after several posts from forum members in response to my confusion, this is the way I now see it: when Preston takes Brandt's gun, he slides the safety catch off while looking round. I think he was evaluating the opposition, preparing himself to wipe out Brandt and the sweeper team. The guy shaking his head means 'no, you shouldn't risk exposing yourself for us; you're worth far more to the Resistance', then when Preston hands the gun to Brandt, the other guy nods to show he's understood. Just my idea

Maybe he just nods because of respect to Preston helping them and for not shooting them.

It definitely is communication understood by both of them. The key is when the rebel nods "no". Then and only then does Preston stand down. Preston would have wiped out all the sweepers & Brandt (or at least tried). The rebels were willing to sacrifice themselves when they realized that a Cleric was compromised. Preston was far more important to their cause then they themselves were.
The "yes" nod from the rebel was to tell Preston he was doing the right thing in allowing them to be sent to their death. Preston's nod back was that he understood the gravity of their sacrifice.

I only noticed the second nod (after Preston hands back the gun) and I took it to mean: "You did all you could to save us, and we're grateful." But thinking about it, the view offered here makes more sense (especially as I didn't notice the first nod). Oh well, guess I'll have to watch EQ again *sigh* Deimos
